John Silver met Jim when he and Dr. Delbert Doppler boarded the ship, he taught him his cooking tricks with his cybernetic hand and invited him to try the soup, though Jim didn't know what Billy Bones told him about him. kept secret to avoid nuisance including Silver's.
But as the days and weeks go by, John Silver began to enslave Jim doing pirate tasks such as cleaning the deck, washing the dishes among other tasks, but despite that he began to develop a good friendship with him, and Jim even helped him and the crew escape from the black hole that almost devoured them. After Jim blamed himself for Mr. Arrow falling into the black hole after he supposedly screwed up the lifelines (though it was actually Scroop who cut the first mate's lifeline), Silver gave him some encouraging words to make him feel better and to not give up.
Sadly, when they reached the treasure planet, Silver inadvertently revealed his true nature to Jim, revealing himself to be the Cyborg Billy Bones mentioned earlier, and (although he secretly still liked Jim to the point that he claimed to care only about Flint's treasure over him to prevent the other pirates from knowing about their relationship) broke off his friendly relationship with Jim when he returned to his pirate command with his crew and prepared to hunt down the pirates. Later near B.E.N's house, Silver attempts to make a truce and reconcile with Jim, genuinely offering to split the treasure with him. When Jim stubbornly refuses, Silver threatens to use the ship's laser cannons against them.
However while Jim and B.E.N went back to the ship, retrieved the map and defeated Scroop, Silver secretly captured Doppler and Amelia and used them as hostages to force the boy to bring the map, when they got to the loot room at first, Jim saw him as a threat but realized that he was very friendly towards him, so he sacrificed the treasure to save Jim from falling to his death.
After escaping from the treasure planet, Silver and Jim became friends again and before he leaves, he gave Jim Morph as his new pet and gives him some leftovers from the treasure to rebuild his home and then leaves him after considering him as a friend.

Morph was Silver's pet who always treated him affectionately, as he loved his shapeshifting abilities, despite being his pet, he keeps him in the care of him and he becomes Jim's best friend.
Silver mentions that he adopted him on an unknown date but that very soon she became his best pet he has ever noticed, but soon after revealing his true nature, Morph had no choice but to leave Silver and ally with Jim and his friends to escape from pirates.
Near the end of the movie, Silver gives him Morph to be his new pet and gives him the money left over from the treasury to repair the tavern, and Morph has since become Jim Hawkins' pet.

On a rainy night, he and his crew broke into Jim's tavern to search for the Map to the point of destroying it all in a fire.
It is mentioned that Silver and his crew hid their affiliation with piracy to be hired by Captain Amelia about the trip to treasure planet, and that he secretly tells them to unless they meet a sworn enemy whoever comes to the place.
He also usually narrates pirate stories to his crew to get rid of boredom, but also Jim admired him for his kindness and generosity like him, but as the plot progresses, his pirate identity starts to reveal more and more.
When they arrived at treasure planet, the pirates and John Silver revealed their true nature to the other members of the crew to kill them, however, Jim, Doppler and Amelia managed to escape but Amelia broke her arm from the fall.
Now that John Silver and his crew began to obsess over the treasure, they forced Jim to find it, but by activating the destruction core of treasure planet, they had to get out of there, luckily John Silver was able to get out alive but the rest of his crew was doomed to be arrested for their crimes.

Although Silver enjoyed his crew very much, there was one who really hated him because he was treacherous and somewhat dishonest and that was a certain Scroop whom Silver tortured every time he did something bad and always abused him, in one of their discussions, Silver told him about Mr. Arrow's death when he fell into the black hole, blamed him for murdering him, and began to abuse him more and more to the point that he would personally murder Scroop himself if he disobeyed his orders again when the pirate suggested they kill the others now as he and the other pirates grew impatient about the mutiny before they get the treasure.
Likewise, Scroop tried to call Silver's bluff and, having witnessed his captain's talk with Jim last night, tried to expose his weakness by stating that he had a soft spot for the cabin boy. Not wanting the other pirates to know about his relationship with Jim and think that he's gone soft, Silver claimed that he only cared about the treasure over Jim and only said what he told him to keep him off their scent (unaware that he and Morph secretly heard the entire conversation).
But even though Silver and his pirates went ashore to search for Jim, Scroop was left alone as a security guard and Silver was unaware of Scroop's death as he took to space never to return, which meant he believed that he had killed his treacherous enemy.
