- Cyclops - An image of Scott appears briefly in the episode "Infiltration", during the Skrulls' invasion of Earth, on a wall of suspected Skrulls that Nick Fury studies before being informed by Quake about the Hulk's disappearance.
- Punisher - In "The Man in the Ant Hill", an article in the newspaper is seen titled Vigilante "Punishes" Again with the Punisher's logo as a picture, likely reporting on his vigilante activities.
- Beast - Beast can be seen on Fury's wall of Skrull suspects in the episode "Infiltration".
- Fandral (Chris Cox) - During "The Siege of Asgard" Fandral is one of the Aesir who helps the Avengers when the heroes are stranded in the Nine Realms.

- Xu Wenwu/The Mandarin - The Mandarin has a brief cameo in "The Breakout" among the escaped prisoners.

- Magneto - Magneto arrives at Avengers Mansion with his two children, the Scarlet Witch, and Quicksilver, in search of the Wasp, having heard in the news that she is a mutant, and wanted her to join the Brotherhood of Mutants. The Avengers face him, just as Magneto was attacking anti-mutant demonstrators, who were outside the mansion, but thanks to his magnetic powers, Magneto easily defeat to Iron Man and Thor, whose armor and hammer are made of metal, while Pietro and Wanda faced Captain America and the Wasp. Then Magneto imprisoned the rest of the Avengers, explaining the reasons for his arrival, but the Wasp tells that she is not a mutant and that the Avengers don't keep her prisoner. When one of the protesters threw a brick to Magneto, he unleashed havoc against the crowd, causing Quicksilver and Scarlet Witch to turn against their father because of his attitude. For their betrayal, Magneto attacks them both, who with the help of the Wasp is released, making Magneto decide to attack her. But then, the Avengers are released from their bonds and attack Magneto, who escapes from the battle, proclaiming that the war between mutants and humans will come and that his children will fight on his side soon, or will be destroyed. Magneto was seen in a photo, on Nick Fury's wall of Skrull suspects in the episode "Infiltration".

- Super-Adaptoid - In tie-in comic books, the Super-Adaptoid appears. When Captain America and Thor go to stop A.I.M. from stealing a Stark warehouse, the A.I.M. agents send the Adaptoid after them. At first, the Adaptoid looks like a featureless gray robot until he copies Mjolnir and takes a green color. When Hawkeye, Iron Man, and Wasp arrive, the Adaptoid also copies their powers and features. The Super-Adaptoid defeats most of the Avengers save for Captain America and Thor, but Captain America finds the Super-Adaptoid's weak spot on his chest, so he has Thor call the Adaptoid's attention with lightning while Cap reaches and hits the Super-Adaptoid's weak spot.

- Dun Dun Dugan Briefly seen in "Meet Captain America", during an attack of Howling Commandos to a HYDRA base. In "The Fall of Asgard", He was seen among the Commandos who died years ago in Niffleheim, tormenting Cap for leaving them.

- Odin Borson (Clancy Brown) - Odin is the king of Asgard and the father of Thor and Loki. He doesn't approve that his son Thor lives on Earth with mortals. He exiles Loki on the Isle of Silence.

- Glenn Talbot (Troy Baker) - Glenn Talbot appeared in the episode "Nightmare in Red" as a colonel and member of General Ross's Hulkbusters unit. Talbot accompanied the General Thaddeus Ross to Helicarrier to have a meeting with the Director of SHIELD, Maria Hill. During the meeting Talbot told Hill that Hulk is a fugitive protected by disguised individuals. Later, he was responsible for arrest Hulk.
- H.E.R.B.I.E.
- Jimmy Woo (Nolan North) - He is a veteran FBI agent who later became one of S.H.I.E.L.D.'s top agents, taking down crime syndicates and defeating terrorist organizations at every turn. He is an expert strategist and marksman and a master of several different types of martial arts.
- Ferris Wolf (Fred Tatasciore) - The Fenris Wolf appears in the episode "Meet Captain America". It was one of the mythical specimens that were captured by Red Skull upon discovering an entrance to Asgard. Due to a control collar around its neck, the wolf was forced to obey Red Skull; after it is released however, it ends up fighting Captain America and Bucky.
- Heimdall (Jean-Benoît Blanc)
- Jasper Sitwell - Sitwell is a recurring character in the series. He last appears in "The Ultron Imperative" alongside other agents trying to stop Ultron's invasion on the S.H.I.E.L.D. Helicarrier. As Ultron kills several agents and Sitwell is not seen afterward, it can be assumed that he didn't survive.
- Volstagg (Fred Tatasciore) - In the episode "Thor the Mighty", a banquet is interrupted by Frost Giants laying siege on Asgard, so Volstagg goes to battle with the other aesir, but not without taking a little food for the way to battle.
- Scarlet Witch - Scarlet Witch can be seen on Fury's wall of Skrull suspects in the episode "Infiltration".
- Quicksilver

- Had the show been renewed for a third season, the X-Men would have made an appearance with Cyclops and Marvel Girl (aka Jean Grey).
